We are taking a cruise the end of August and it is out of Boston. We plan to go up a couple of days early and need recommendations on what part of town to stay, how to get around, etc. Will probably try to use hotwire for the hotels.

For the how to get around question - it's easy. Take the "T". That's the subway and train system in Boston. It's $2.00 a ride, or $1.70 if you buy a "Charlie card." They also have unlimited ride tickets for one day or multiple days.
Day/Week LinkPass $9.00 for 1 day $15.00 for 7 days
Unlimited travel on Subway, Local Bus, Inner Harbor Ferry, and Commuter Rail Zone 1A.
7-Day Pass valid for 7 days from the date and time of purchase.
MBTA.com > Official Website for Greater Boston's Public Transportation System
It's a small city so you can walk a lot of it too. And don't forget one of the sightseeing trolleys. They are on-off for all day. There are at least 2 companies running these.
And then there's the duck tour. Fun, but not a method of transportation.

We have great luck in general with the Hilton chain. What a nice trip it sounds like at a perfect time of year.
