I thought I read somewhere that if you have a $50.00 companion ticket you cannot book YOUR ticket using FF miles and then use it.....BUT.....you can pay 1/2 the fare and half in miles for your ticket and still use the companion $50.00 ticket - is this right?

Yes, I believe you have it right.
When you use your FF miles to book a 1/2 off fare, you are considered by Alaska to have purchased your fare(and get ff miles for flying) and can use the $50 companion ticket . But if you use your FF to get a free ticket then you have not purchased your ticket and can't use the $50 companion ticket.

Yes it can be done online, but rather than using your miles to get the 50% discount, may I recommend that you use the miles to upgrade to 1st class.
We just booked our next Puerto Vallarta trip using a companion fare online then called and upgraded for 10K per leg per person.
Joyce is really happy, as on these new 737-800'/900's with their skinny little seats , we both had a pretty tough trip this last time.
